Eisele was JCU's Head Football Coach from 1947 to 1958. He turned around a 1-7 Blue Streak football team the year before into a 6-3 team in his debut season. The following season, Eisele further improved the program, leading the Blue Streaks to a 7-1-2 finish as well as a win in the Great Lakes Bowl.

Considered by many to be the highlight of his coaching career at JCU, Eisele's 1950 team pulled off an upset against Syracuse, winning 21-16. This game would prove to put the John Carroll Football program on the map across the country.

In 1948, he became JCU Athletic Director until 1970. Until 1995, Eisele was the winningest coach in Blue Streak Football history, posting a 61.4 winning percentage. Holds a coaching career record of 60-37-4.
